When I use PayPal transactions appear both in PayPal and in the linked credit card account. Therefore double counting the transactions in analytics. I have hidden the PayPal account so does this remove the transactions on that account or do I have to continue selecting each transaction and exclude it from analytics … as I am doing currently?

If you hide an account, all the transactions will be hidden and won’t get included in any analytics - you won’t have to continue excluding each transaction 
If you didn’t want to hide the PayPal account completely, this is how we advise you handle credit card payments
